Monsters and Mythical creatures are part of the world as much as any animal is. However, what makes them different is their usage of magic which threatens to break the boundary between the Magical and Non-Magical World. Furthermore, things like Ghosts and Spirits threaten to destroy the religious aspect of the world, which is why The Academy and Monastery work hard to separate the two worlds, so that something like the witch hunts may never happen.
Monsters and Mythical Beasts are creatures who are merely attracted to magic or have enough intelligence to use magic correctly. As said, monsters are attracted to magic. However though, they are attracted to chaos more then magic. Chaos itself is a term used to describe the unrefined state of mana when a rupture occurs. If Chaos were to be oil, then Mana is gasoline. Chaos is simply usable to Monsters, yet are unusable to Humans. Look at the Dragon, whose scales are imbued with chaos to make it hard and such. However, creatures like Liches and Sprites, that can use magic, need to be kept away from humanity to not destroy the balance of peace that has settled upon the Magical Community.
However, things like Vampires and Zombies are not monsters. They are merely forms of humanity which has been significantly altered by magic. Humans who use magic are altered a bit as well, but not to the scale that Vampires and Werewolves deal with. Demons, who jump out of Magic Ruptures, are not monsters either. Merely the physical state of Chaos which happens to be sentient and can use their powers.
Note that Monsters have been kept away from humans long before the Inquisition and Witch Hunts, simply because they challenge Humanity's role as the top of the food chain.
